Hi,
A follow-up observation on my nearly dead 2006AE, which, thanks to AAA, is at Advanced Moto Tech, an independent shop in Glendale (CA): There's no power going anywhere but the gauges. Turn the ignition key to on, and the gauge lights go on, the tachometer and speedometer needles swing over and back, and the yellow warning light comes on solid, and the warning flashers work. Other than that there's no power to any systems: no starting, no brake lights, and no head lights. I can't find anything in the manual that touches on this. It's wishful thinking, but I can't help hoping I'm overlooking something really simple, obvious, and stupid, like the kill switch, which I've tried.

Have you had the ignition switch replaced under recall?

Yes, the ignition switch has been replaced, but that doesn't mean it hasn't gone bad.

Go to FJR Forum and do a search for ground spider. Here is Brodie's harness thread which thankfully still has photos you can view..

There is a diagram showing the wiring for the spiders on FJR Owners , found it!
Note prevalent problems were on '06-'07, but could affect all Gen2's

I've been banned from FJR Forum (felony joking), but I had the harness replaced under recall. Yea, well, I'm happy you brought up the kill switch. Thanks. One time I tore the blocked drain in a bath tub apart before I realized that the drain latch was closed. A couple people have had further "spider" issues with the S6 connector. That one was not affected by the repair harness. May need to lift the tank and check all those ground harnesses. My bet is one is bad.

Check S-4, the factory recall still has too much current through it.
The drawing shows you the systems it feeds. Ground jumper each pin
and check a device it feeds. Divide and conquer.

Blown 15amp fuse. I missed it. Ryan Reza found it. Seems to be a short in the directional-signal circuit.

First place I'd look is up at the turn signals themselves..... those connectors are not waterproof and betcha ya got some green stuff growing up there, maybe shorting across...... dunno why they didn't make these waterproof.
