Does anyone have any experience with the rear shock groaning? It sounds like my knees on a cold winter's day. It's a 2015 with about 5k miles and this is a sound I associate with 15 year old cars with over 150k miles.

I'd remove the lower mount and relay arm, check for dry bearings needing grease (they don't have much factory grease and the savvy do a relay arm service). While you're jouncing the bike, those are the parts that are moving.

I'll check that out this weekend. Ah yes, warranty..... good idea. They should be able to figure it out easy enough with you helping them along. BTW, to service the front relay arm pivot bolt, one has to remove the center stand. Some of us cut the two bolts that hold it on, because they usually can't be removed without removing the exhaust. The cure is putting new bolts in the opposite way..... might as well have them do just that if they're going to service the suspension relay arm. Anyway, very common not to have enough grease. I am a bit surprised though you're having an issue at such low mileage. Maybe it's something else, but I can't think of anything, would have to look at it.

I'd have to agree with the Canadian from Detroit: that sound matches what I've heard from dry bearings.
Before you do major surgery, see if a liberal application of WD-40 (or approved equal) sprayed into the joint will silence it.

Mine (2014) groaned from the start. I asked my mechanic about it. 60,000 miles later and no issues.

Forgot to update. After letting the Yamaha mechanics look at it, it was the pivot points that needed greasing. Hasn't been an issue since
