Glad it fixed it for ya! And best yet, it cost $0.00 to fix it. I learned the hard way that there are Reinstatement Codes and that the codes aren't printed anyplace near the related diag tables. Earlier this year I had an ES suspension code thrown after a battery glitch and I couldn't get it to reset. Pissed me off when I couldn't get the code to reset. The next day when I had cooled off a bit, I sat down with a cup of coffee and went through 180 pages of diagnostics when I finally found the eureka moment in the FSM.
It may be worth starting a new thread to talk about failures after a low battery incident. dcarver had a low battery issue and suddenly an unrelated failure code pops up. I had a battery charging glitch and suddenly I had an unrelated ES suspension code pop up. Both codes were in static memory and the ECU wouldn't reset the codes until something was done to create a Reinstatement action. Mebby sprinkle in some key words to make the thread easy (easier) to find in a search. The cause and fix can be a puzzling, seemingly unrelated set of circumstances. Since it has happened at least twice as reported here in this Forum, this kind of error code may happen to others.

Really pleased you've sorted it.
It does look as if my earlier supposition that the ABS fuse withdrawal did cause your fault code 42. Something for us to remember for the next time that code comes up. (That is in no way criticising taking out the fuses, you were trying to reduce electrical consumption in order to get home.)
In the end not as bad as it might have been (apart from the frustration involved), basically sorting your charging issue was all that needed fixing.
Could have been a lot worse. Had this been on my old Trophy, attempting to start with a low battery battery condition would have likely stripped the sprag clutch, necessitating engine out and crankcase split! Consider yourself lucky.

...and now no cooling fans.. Sigh. After all the Tupperware was reinstalled, let her idle, got to thinking enough time and ambient temps, fans should have kicked on.. temp gauge max. Ack. Running correct actuation code, no fan. Something to look at later....

Almost certainly to be something you've disturbed. Circuit is fairly simple, and from your test you know it's "south" of the ECU.
Access to the relay looks a bit difficult, in my manual it's item 14 on page 2-47. I believe it's buried behind cables as indicated in the picture below.

Maybe you can access it beside the battery, or possibly from underneath, otherwise I think it's a nose-off job.

Found the Smoking Gun
Circuit breaker at battery from regulator output.
And this bike is never power washed, runs in dry, not wet country. CB not sealed..
And this relay for fan cooling was bad too.
Lesson learned. CB replaced with fuse.
